I absolutely adore Rosa and will be pretty much thrilled with anything you create for her. I love backstory, future-fic and case-fic. I also love her relationships with most of the other characters (especially Holt) and my only hard DNW is Rosa/Charles.
I'd also love to see Amy and Rosa working a case together or an examination of their relationship over years (decades?) of work together in the police for and how that work changes for female officers as time passes.
I'm really interested in the dynamics of this relationship, how it seems to be obviously exaggerated and yet heartbreakingly realistic. How did Naomi first react when Rebecca's mental illness(es) began to make themselves evident? If you need a prompt. I'd love an expansion of the courtroom scene at Rebecca's trial/hearing/whatever that was, when Naomi defended her to the judge.

I'd love to see either of these groups (or both together) make their unconventional found-family-esque dynamic work. How does it play out across cultures and species, and even without traditionally defined roles. I definitely ship Kira/Keiko, so if you wanted to explore that it would be great. But I also love them as friends, or simply as two women who share an understanding. If you include Ziyal, please keep her alive unless the plot or scene absolutely demands that she die!
